In rv1 36 you introduce checker for loading coremod properly and assign it to appeng.transformer.MissingCoreMod exception, but you extend MissingCoreMod from client-side only exception cpw.mods.fml.client.CustomModLoadingErrorDisplayException. It's right, but you have reference to MissingCoreMod in appeng.core.AppEng, which cause crash while trying to run AE in server env.
